What OpenSSL version do you have?
I run gentoo linux amd64 with OpenSSL 1.0.0d and no problems there. I
have tested it with both gcc and clang builds. I ask because I don't
have deprecation warnings as from your build log.

Can you please try and check all of the 4 algorithms with ./john --test
--format=raw-shaXYZ ?
