What version/build of JtR is that?  What version of Cygwin (if you
installed it on your own rather than used a JtR build with Cygwin DLLs
prepackaged along with it)?

What you describe sounds like a known shortcoming of Cygwin, which is
worked around in the patched cygwin1.dll included in our Windows builds
of JtR such as john179w2.zip and john179j5w.zip.  If you're using
another build, please try taking cygwin1.dll from one of these.
