What do you mean "custom"? Do they override CFLAGS? What's the indication of that? In the install script they do, for example, "make OMPFLAGS=-fopenmp linux-x86-64".

If they do override CFLAGS et al, I presume they won't include $((OMPFLAGS)) so this might be the explanation.
