I assume that you start john through cygwin's terminal, try to start
john from windows' cmd. Does john crash then?

You may want to try a small program that reads stdin and outputs to
stdout (like `cat` without args) compiled not for cygwin to check if
you can pipe output from one program to john like `cat | john`.

Also I guess that if johnny shows that process crashed it may or may
not be the real crash.
