As john is dependent upon processing power for functionality,
compiling it to run on any minimal system, ipod included, seems rather
silly. Perhaps I am misunderstanding?

In any case, the ipodlinux project (which you mentioned) will be a
good place to look not only for information on compiling programs to
run under their kernel, but also on the bare metal, should you seek to
avoid the uClinux os.
The rockbox project may also be of help.

Unfortunately, the 2 above only apply the ipods up to a certain
generation, classic 5.5 i believe (nano gen 1). ipod touch and the
iphone seem to be provided for in the released sdk (jailbreaking
probably needed). For the others, you'll be on your own.
