Is the file format correct?  That is, do you have it like:

someolduser:355E98E7C7B59BD810ED845AD0FD2FC4
somenewuser:(GKjXibCW2Ml6juyQHUoP)

where "someolduser" and "somenewuser" are usernames, followed by a
colon, followed by the password hashes?

P.S. Why did you choose to install a custom build of John under
/usr/local/bin?  It is normally not installed on a system globally at
all - and when it is, you need to set JOHN_SYSTEMWIDE to 1 in params.h
or add -DJOHN_SYSTEMWIDE=1 to CFLAGS such that John knows to use
~/.john and not the John executable's directory for the files it writes
to at runtime.
